Honestly I’d search the Whonix forum and ask there, I’m not sure we have a lot of Whonix users. Are you aware of disabling the tor service by systemctl?

Ah I think I know the issue now. I edited your post so that it doesn’t reveal your general location, but it gave me some clarity on your situation.
You could install your VPN on the base operating system where Whonix is being virtualized from. You have Qubes, so the process of installing a VPN system-wide is more complicated and frankly more dangerous when combined with Tor. I don’t recommend this approach.
Instead, what you should do is to utilize Tor Bridges if you want to use Whonix on Qubes.
If you still need to use a VPN, we don’t recommend it but you could consider installing another operating system and installing Whonix on top of it via Virtualbox. However, you lose many security features from doing this.
Please let us know if you need help configuring or acquiring Tor Bridges
You can always use a VPN or whatever proxy tools are necessary on the network level. That way all traffic including TOR traffic will be routed through the VPN first. Like this: Client → VPN/Proxy → TOR → Site

Okay so…your computer runs qubes but you are not using the built-in whonix VM but rather a full installation of Whonix.
Are you running virtualbox inside a Qube VM? I have no idea why you would be doing this when Qubes already has Whonix built-in.

But yeah, since you have Windows, you only really need to install a VPN on that computer. Whonix should then connect to the Tor Network through that VPN connection anyways. Only risk is that if your VPN disconnects, your tor connection may be routed towards your ISP instead. Make sure to enable a kill switch setting or even better use Tor Bridges so there is no risk.
TLDR; Install it on the host system. It is possible to install the VPN on gateway but you would need to follow instructions on the website I linked below. Please do not disable Tor.

I still think you need to use a Tor Bridge though. It works best compared to a VPN provider that could be shut down the next day. Here are some links:
