I would like to split tunnel my traffic, but the flatpak version doesn’t have this feature yet.
Available for official the Proton VPN Ubuntu and Fedora apps only: For example, this feature is not currently available for the (unofficial) Flatpak version of our app. Debian 12 support, however, is coming soon.
I know it is not supported, but are there other ways than using native packages?
You will have to install an official package from Proton’s site. Keep in mind you will not have access to the Killswitch or Netguard while Split Tunneling is active.
BTW, Mullvadvpn doesn’t have such limitations.

You can set up split tunneling lower in the network stack, by assigning specific services or DNS to a given network config. This will be considerably more technical & involved than relying on the proton GUI
If you use wireguard at the command line, you can set up port forwarding when you make your config file(s). There’s a Wireguard section on the of the page in the ProtonVPN webpage.
